Mauro Fernandes started his managerial career in 1984, with Auto Esporte. In 1986 he moved to Série A club Botafogo-PB, winning two Campeonato Paraibano titles during his tenure.

Mauro Fernandes subsequently managed ABC (two stints), CSA, Sergipe, Náutico (three stints),[3] Goiás, Atlético Goianiense (three stints),[4] Sport (two stints), Coritiba,[5] Botafogo,[6] Gama (two stints),[7][8] Matonense,[9] América Mineiro (three stints),[10][11] CRB, Londrina,[12] Brasiliense (two stints),[13][14] Fortaleza,[15] Ceilândia (two stints),[16] Bahia,[17] Vitória (two stints),[18][19] Santa Cruz,[20] Criciúma,[21] Villa Nova,[22] Grêmio Barueri[23] and Rio Verde[24] before deciding to retire from football. On 3 December 2014, however, he stepped down from retirement to take over Caldas Novas Atlético Clube,[25] but his reign only lasted three months.[26]

On 21 February 2017, after nearly two years without a club, Mauro Fernandes was named manager of Treze.[27] On 30 May, he replaced Estevam Soares at Portuguesa.[28]
